EOS3 (precipitation, pressure)

I am doing my project in about numerical modelling of geothermal reservoir by Petrasim (Tough2-EOS3).
I have a question about assigning unsaturated zone in top layer below atmosphere layer . How can I assign unsaturated blocks in rock types by Petrasim? I have a groundwater level data in the wells and I want assign precipitation in top layer, too. My mode results show that pressure become very high if we can’t separate unsaturated and saturated areas in model.
I made the initial condition for my model (3D). I considered an Atmosphere layer with 10meter thickness on top (‘fixed state’). I would like to know: how can I consider precipitation in my model? I have topography layer below atmosphere layer, why does my model results show higher pressure in wells compared to measured data? How do I consider bottom layer conditions?
