EOS7r incompatible with mesh

I am a toddler in using TOUGH, I have generated mesh using gmsh converted to tough by toughio. The output file does not indicate a major flaw. I really appreciate it if an expert can spare some time and give me a hint about where I am doing a silly blunder.

    Hello Pedram,

    It is clearly stated in your output file:

    *****  WARNING  *****
     ELEMENT 1zz99 HAS A ZERO OR NEGATIVE VOLUME.
     TOUGH3 NO LONGER SUPPORTS INACTIVE ELEMENTS.
     AN ARBITRARY LARGE VOLUME IS ASSIGNED INSTEAD.
     *********************
    Can  you please fix the problem and try again?

    In addition, if you suspect eos7r is not compatible with the mesh, try the mesh with a different eos module for one time step to see if you would run into the same problem.

      Many thanks for the reply. I assigned a very large volume to that grid, which sorted the warning. However, I still have the same issue. I get this error:

      PETSC ERROR: Caught signal number 15 Terminate: Some process (or the batch system) has told this process to end

      Perhaps, I have not chosen an appropriate title. I think the problem is with the mesh since it works just fine when I use another mesh.

      Dear Yingqi, can you please give me advice about how to check if any mesh can be used for TOUGH? I using gmsh and TOUGH struggles.

    Hi Pedram,

    Did you get the error message right away, or after a few time steps? 

    When you run again for your new simulations, did you delete the previously generated MESH, MESHA, and MESHB? Please make sure these files are deleted when you make a new run.

    I have not had a chance to run your simulation. Can you do some debugging first?

    1. Try a different solver;

    2. Try a serial run

    3. Plot the mesh and make sure it looks reasonable

     

    If none of these does not tell us anything, generate a smaller mesh first (coarser grid), to see if you run into the same problem. It is much easier with a smaller problem to debug.

    I will take a look when I get a chance. But please generate a smaller mesh first.

      Yingqi Zhang Thanks, Yingqi. I found the glitch, it was my initial condition. I am now in stage of post-processing, do you know if thoughio-export can be used for MINC models? I want to convert csv output o vtk format.
